It's called "Starfleet Commander" because we command fleets...in space.  Starfleet is a common term used in the Sci-fi genre.  It is certainly not specific to Star Trek.  Nor could this game be related to Star Trek, without BFG being liscenced to use Star Trek trademarks.

Even "Star Wars: The Clone Wars", the CGI Star Wars cartoon, uses terms like "Starfleet" and "the Federation".

If you have any questions about the game, do not hesitate to ask me.

Star Ocean has The Earth Federation. Given the action doesn't happen much in space, "fleets" are rarely used as a name though (much of the story and events where the player can actually do something happen on planets).
